The heavy defeat has brought to an end the Ghanaian champions African campaign, failing to achieve their group stage target.
Hearts dropped into the Confederation Cup after losing 6-2 on aggregate to Moroccan champions Wydad Casablanca in the play-offs of the CAF Champions League.
The Phobians apologised for the 6-1 defeat in Morocco and promised to do better in the Confederation Cup.
Drawn against Saoura in the play-offs, Hearts won the first-leg 2-0 in Accra last weekend with a dominant performance.
With a two-goal advantage, Hearts were absolutely confident of progressing to the group stage of the competition for the first time in over a decade, but they were completely stunned in Algeria.
The home side, without their fans as CAF ordered them to play behind closed doors, proved too strong and levelled the tie after 37 minutes.
Midfielder Abdeljalil Saad scored first in the 21st minute before forward Oussama Bellatreche made it 2-0 before the break.
Bellatreche compounded the woes of Hearts with the third goal to give Saoura the lead for the first time in the tie.
The fourth goal will arrive in the 88th minute to confirm Saoura’s place in the group stage.
Before the game, Hearts of Oak issued a strong statement to debunk serious allegations levelled against them by the Algerians.
